When you think of hounds, you think of their keen sense of smell.
The "hounds of love are hunting", so Kate "takes her shoes off and throws 
them in the lake" so the hounds can't detect her smell...
Then she runs into the water to thoroughly confuse them.

I think the song is about her confusion about love (in the form of hounds) 
and she is apparently frightened, so she tries to get away...
whatever.
